Using BRU to change music files

I have changed a number of music files to new names so as to reduce the number of files with the same file name - BRU made it seem very easy.
The problem is as follows
I run Itunes and to bring up the new file name I deleted the current name from ITunes and requested it look for the newly named files- It finds the files but then changes the file name back to the original title!
Eg AudioTrack 01 changed using BRU to Abbey Road 01 name reverts to AudioTrack 01 when loaded into iTunes and the actual file name is changed back to its original name
Not sure if this is a problem with ITunes or my use of BRU!
I am doing the changes to the base files located under ITunes media files so the original file is having the name changed and not a copy of the file but I do not understand how this occurs but would appreciate any assistance
