Keeping the folder structure intact

Hello,

I'm trying to have a make deep folder structure as a template for new projects. Each folder and subfolder should show a number, the project acronym and what it contains.
It would like something like this:

1_[Acronym Placeholder]_[Folder Name1 ]
1_[Acronym Placeholder]_[Subfolder Name 1]
2_[Acronym Placeholder]_[Subfolder Name 2]
2_[Acronym Placeholder]_[Folder Name 2]
1_[Acronym Placeholder]_[Subfolder Name 1]
3_[Acronym Placeholder]_[Folder Name 3]

Now if I replace [Acronym Placeholder] with its proper acronym, have "subfolders" in Filters checked and press "Rename", all the Acronym Placeholders I have selected are replaced properly, but the folder structure is destroyed.
It looks like this and is all on one level:

1_[Acronym Placeholder]_[Folder Name1 ]
1_[Acronym Placeholder]_[Subfolder Name 1]
1_[Acronym Placeholder]_[Subfolder Name 1]
2_[Acronym Placeholder]_[Folder Name 2]
2_[Acronym Placeholder]_[Subfolder Name 2]
3_[Acronym Placeholder]_[Folder Name 3]

How to I let the folder structure intact?
Sorry if I didn't explain it properly and thanks in advance for any advice.

The first folder structure should look like this:

1_[Acronym Placeholder]_[Folder Name1 ]
......1_[Acronym Placeholder]_[Subfolder Name 1]
......2_[Acronym Placeholder]_[Subfolder Name 2]
2_[Acronym Placeholder]_[Folder Name 2]
......1_[Acronym Placeholder]_[Subfolder Name 1]
3_[Acronym Placeholder]_[Folder Name 3]
